VPN and firewalls

How does firewalls like IP Chains and IP tables come into play with VPN
products like poptop and Freeswan?

I am trying to think of a way to start may study of how to configure a
firewall box. I was the one that "organized" that event with Freeswan
and hooking up the Linux boxes. Things went pretty fast while we where
there and I didn't really catch the relationship between IPtables\IP
chains and the VPN solution. Thanks ahead of time for explain this
relationship.
